The good news is that ponding is usually a drainage problem rather than a roof problem, and drainage problems are comparatively cheap to solve. Re-pitching a drain or adding tapered insulation in the low area costs a fraction of a replacement.
Twice-yearly inspection plus a check after any significant storm is the cadence most manufacturer warranties require to stay in compliance. It is also what gives you documentation that matters when you sell the building or file a storm claim.
